Despite Haverfordwest player Ben Fawcett missing his spot-kick, Corey Shephard's successful kick secured the victory.
This marks Haverfordwest's first time in European competition in two decades.
The game saw both teams evenly matched, with a goal from Jordan Davies giving Haverfordwest the lead in the 24th minute, before Aaron Williams equalised for Newtown 14 minutes later.
In the second half, Haverfordwest goalkeeper Zac Jones made two impressive saves, but neither team was able to score in extra time.
The victory came down to spot-kicks, with Haverfordwest ultimately claiming the win and a place in Europe.
